It may ask you to do it twice to delete them from the system, but after the mods are off of NMM, I would go into my files, delete all skyrim data (uninstalling doesnt remove everything, then uninstall, reset the computer and re-install.)All of the steps above may not be 100% necessary but I would do that if it was my intention to make skyrim vanilla. So i recently started playing skyrim again, and i put on this night sky mod, but i didn't like it so i want it removed. Browse into data and select all (CTRL + A), now hold CTRL and deselect. Now browse to your Skyrim directory and delete all files and subdirectories except for Data and DirectX10. In Steam, navigate to the Workshop and unsubscribe from every mod.
